Say a man left his Bible sitting out, and had a two year old that thought the first few pages of Matthew would be fun to play with. How could he go about getting the pages to be less crinkly?

Tell this guy to press the pages flat and tightly apply significant weight to the closed Bible to mitigate the crinkliness ... and do so over time. The longer the better.
 
You should be able to iron them. Just don't get them too damp with steam. Probably want to do it with a handkerchief over the pages and start off with low-heat.

Just remember that a well-crinkled Bible is often a sign of godliness. Smudges, curled pages, folds, and coffee stains are a witness to everyday usage. They show that the Bible does not stay safely on some shelf, but is out amid the muck of life where children and pets might encounter it. Besides, twenty years from now when that man's two-year-old has moved out of the house and isn't even coming home for Christmas, the man may turn to the opening chapters of Matthew and find that those crinkles bring precious nostalgia.
